Will this remote work with my Xi3 trolling motor?

Only if your Xi3 has the PinPoint GPS module installed. The Xi3 was offered with or without PinPoint GPS as a factory option. Check the model designation on your motor head label - if it says 'PinPoint' or 'PP' you have the GPS module and this remote will work. If it just says 'Xi3' without any PinPoint reference, your motor is the non-GPS version and this remote will not function with it.

Does it replace the foot pedal too?

No. The PinPoint remote is a wireless handheld remote in addition to the foot pedal, not a replacement for it. The foot pedal handles basic speed and steering. The handheld remote adds the GPS-mode control (Anchor, Heading Lock, Cruise, Jog, Route Record) plus all the basic motor functions wirelessly.
